It would be factored into the top 10 pool, yes. Any player signed over $100k in round 11-40 counts against your pool. Since Stoner signed for $120k, $20k would be counted towards the original pool.
Or $180k for Stoner. Whatever the number is.
Another edit: Baseball America has Stoner's signing over $100k counting towards the pool. With remaining money in the pool plus the 5% overage, Sox have $548,640 left to spend.
